pretty much the question is "can tire rub be bad?"

If it wears into the sidewall and causes a blowout, then yes it can be bad. It depends on the amount of rubbing and if it is getting into the tire. Sometimes it only lightly scuffs the sidewall like a polishing and that shouldn't hurt if you keep an eye on it. :)
so if it hits the side wall thats not good, but if it rubs on the top its all right

The only time it would rub on the top, is if you were hitting a bump, and by nature that shouldn't last long. The only thing I would worry about if you were bottoming out enough to rub the top, is that there are no protrusions (i.e. bolts...etc) from the fender well or it might end up lodged in your tire.
so if they were any protrusions i have nothing to worry about then right? im just wondering because i rub and im not sure if i should hammer it or just leave it. can i get your guys opinion about that.

Hammer the inner fenders as much as you can where it's rubbing. It won't hurt anything. Make sure your tire isn't being cut by any bolts in the inner fender. The top center bolt usually scribs the tread if you're low enough.
hey sam...i was under my truck and i saw that top bolt youre talking about...i think i am scrapping that thing...what would you do about it???
